1: DISCorD either harmed them and transplanted them, making them into security drones but since he used their... neurological organic components... as processors, their personalities and minds are intact.
2: They were lost during DISCorD's activation and Doctor Brown and Nurse Redheart performed a similar operation as had been done with Rainbow Dash (Though you've mentioned this isn't the case unless it's a clever ruse on your part)
3: The CMC tried their hooves at designing the blank slates they found and thought it'd be fun to make them look like themselves. So they did and left the facility safely and are, after the ten year period, all grown up and safe elsewhere, but their designs made it into the mainframe.
Applebloom builds and paints the facsimiles, Sweetie Belle learns to and teaches the other two voice control to sound more mechanical but not over the top and Scootaloo teaches them all how to get the most range of motion out of the suits.

In a good way, mind you! I mean... brrrr... what a thing to wake up to...
Great music selection, art style and visuals all around for that one...
Oh! And in case you haven't gotten too far along in production, I might strongly recommend you keep Dash's organic eye. Sort of a tie that binds and symbolic of her true nature not as a robot but as what was once a breathing mare. Just a thought though!

Oh yeah, was Applejack injured and converted too? Or did Applebloom tell her about the armor and prompted her to get a similar suit?
She still has the organic eye but she's wearing a lens over it to look like her other robotic eye. Applejack is just wearing the armor too. I don't want to go into that too much since it's kind of spoilery.
Would revealing, right now, exactly why we have Pinkie and Rarity as Personality Cores, RD and AJ as cyborgs, Fluttershy as a Companion Cube, the CMC as turrets, and Spike as whatever Portal character he's supposed to represent (if any) be substantially spoilerific for the future?
Or would doing that just take away from the fun of watching this series? (Or both.)
Well with the main characters the story is about finding out who they are. The other side characters are there to sort of hint at what they don't remember and provide clues. It's going to be sort of a mystery as to why everything at the facility happened and then there will be some big reveals.
